    I don't see any major problem. You can remove those un-used packages by sudo apt-get autoremove. After you have identified which packages are not installed, you can install them one by one using sudo apt-get install <package name>

What are those packages to be autoremoved?

man apt-get

   autoremove
       autoremove is used to remove packages that were automatically
       installed to satisfy dependencies for other packages and are now no
       longer needed.

So it's totally safe to get rid of those unused packages.

Run those commands:

sudo apt-get autoremove
sudo apt-get clean
sudo apt-get update

Then try to upgrade(if availabe):

sudo apt-get dist-upgrade
