I have a SNES-to-USB adapter (RetroUSB.com SNES RetroPort) that I use to connect a genuine SNES gamepad to my xubuntu system. When I plug the controller into my computer, it's only seeing the gamepad as having four buttons when it has eight total. Joystick Preferences (jstest-gtk) shows xubuntu dual-mapping X and Y buttons as Button 0, A and B buttons as Button 1, L and Select as Button 2 and R and Start as Button 3. Also, this USB adapter worked fine in xubuntu 14.04 LTS (32-bit), so something has changed since that version.
