Trying to install PyCuda I followed these instructions as I ran into that problem but unfortunately I am still getting the error:

I found the linking file libboost_python-mt in /usr/lib/ but it seems referencing /usr/lib/libboost_python-mt-py26 which does not exist. Though /usr/lib/libboost_python-mt-py27 does ..

Can anybody help me here?

Try changing the "boost-python-libname" argument for configure.py from:

--boost-python-libname=boost_python-mt-py

to:

--boost-python-libname=boost_python-mt-py27

Adding the 27 will link directly to the library you say you have installed

This is what worked for me on Ubuntu 12.04 with manual CUDA 5.5 install (not from the ubuntu repository).
