I've just ran into this because I mounted an extra drive on /home/.../.local (for Steam games). Apparently Nautilus expects to be able to rename the file into the Trash folder.

First of all the disc structure must be in order. If it isn't, fix it. That said, many computers needs boot parameters to handle special situations differently. If you keep running into the problem, have a look at what other owners of your model have found.

Also note that disks could be added to get more space, but in Unix you need somewhere to mount them instead of just assigning a drive letter. For instance if the disk ran full, a new disk was bought to hold /home and the current contents moved there.

The historical reason of having /boot as a separate partition is from the days that harddisk was larger than the BIOS could handle so if the kernel was in the inaccessible part of the disk it could not be loaded. By putting the /boot partiton first on the disk it was ensured that the BIOS could always access the kernel so Linux could boot.
