Have you considered using playonlinux? This way you can use different wine versions than provided by Ubuntu without messing up your system.

Simply reinstall Ubuntu on the partition it is right now (in the installer choose manual instead of automatic and change the mount point of the partition where Ubuntu is currently on to '/').

You can get windows repair cds in the internet and you can even download Windows 7 Installation CDs from Microsoft (Just google for Windows ISOs, for 7 they are provided from Microsoft as 60 day trials [Profressional and Home Premium, but that doesn't matter, because you can use anyone for recovery purposes]).

This sounds like permission problem, but I don't know how to fix it. About Windows 8: Have you tried to boot it via the boot menu of your computer (something like F2, F7, F11 or F12 at boot)?

You might try to repair the windows bootloader via the windows repair DVD and after that recreate GRUB via chrooting into your Ubuntu partition.

@rajagenupula Then turn only those directories that the apps are installed to into a sandbox ( if you make an overlay for /usr /lib* /bin /sbin /etc /var /opt ... don't know exactly what filesystem structure ubuntu is using, but about everything except for home)
