Indeed you could use a launcher. If your application is executable, the Exec= line in simply Exec=/path/to/your/executable_file. If it needs to run from its own directory: Exec=/bin/bash -c "cd /directory&&./executable_file". If it is not executable: Exec=<language> /path/to/your/executable_file.extension

As a footnote, I'd like to mention that on XFCE and Gnome, wmctrl seems to calculate excluding the panel(s). I made an edited version of this answer: askubuntu.com/a/578787/72216, automatically correcting the window extent (hoping to make a version that would work out of the box on all window managers). On Unity this worked perfectly, on XFCE / Gnome there was a shift that seems to be equal to the panel's height.

Is it possible that the xdotool selectwindow command behaves differently on KDE and Unity? The output of the xdotool selectwindow command refers to exactly the same window (-id) and (thus) xdotool getwindowgeometry outputs the same data as wmctrl -lG. The xprop command however, as suggested by @Sneetsher shows _NET_FRAME_EXTENTS(CARDINAL) = 0, 0, 28, 0, which is exactly what I measured manually, and proves the essence of your answer is correct, and it is the perfect answer to my question. I am impressed by your thoroughness. Thanks!

Wait, what is exactly in the lines of the file? I assumed it had lines with paths to the files. Does it also include the remove command already? Please post back what is in the lines.

for my understanding, the output of xdotool selectwindow is 25166060, but what is the step to get to 0x18000ec? I tried the conversion from hexadecimal, but that seems not to be it.
