Have you made sure you are on the new driver for ATI? Install that then, Once you have done that run the "aticonfig --initial" again. I think the problem is that the wrong drivers are installed and that it wont pick up the temperature or have control of the fans. And the GPU is just overheating under load.. If its not that then im out of answers mate sorry.

Yeh totally so do I. But if you do a sudo apt-get update its just checking to see if there are any updates for each of your apps or OS bug fixes etc. That's about it I would think.

Right there you go that's the problem you are giving your JVM 1.5GB of memory when you probably don't have that available. The OS will eat up probably around 700-1GB. So you wont have that much to give Minecraft. Try running Ubuntu without your desktop environment and you can save a lot of memory to give to your server.

What is the exact command you are using to start it? You need to set your install to run without desktop aka "X" This guide will help superuser.com/questions/102376/boot-ubuntu-without-x Swap in any form wont work i dont think with the JVM.
