Virtual Box does not boot from USB. You'd just give it the .iso file you had downloaded as a "virtual" CDROM. Other than that, questions on installing Windows are not really on topic here.

You should then edit your question giving as many details as possible as to what exactly you need from your physical machine, why it should always be running (is it a server?), what safety concerns there are, do you have physical access, is LVM available, etc...

What is the reason behind using a VM to only just take an image of your physical machine? Couldn't this be done through a live system, or a backup tool?

Errrm - did you create a virtual hard drive attached to that VM and then install Ubuntu? Otherwise you'd always just boot a live system which by nature will be the same every time.
