Use something like Disk usage analyser (GUI) or ncdu (CLI) to find what is taking the space. You should look particularly to /tmp (it is cleared on reboot)

In my machine all seems to work as expected (but I also get the warning with ipython2.7). What about ipython locate --log-level=DEBUG?

What do you mean by "detect VGA"? You graphics card will always be detected by the kernel, but as Ubuntu server only has a CLI it would not be used...

If you deleted the partition where Ubuntu was installed there is not much to do about it.. If you want to get Ubuntu again probably you have to install it again. If you just want to boot in Windows again you can use the installation CD from Windows to repair your bootloader.

That's odd. Can you provide the output of dpkg -l (this will generate a list of installed packages). As this will generate a lot of output, use paste.ubuntu.com or dpkg -l | pastebinit (this will copy the output and save it in paste.ubuntu.com, giving you a link)
