The last part was the key: I moved all the gpg keys out of the folders. Then apt-get update kindly listed all the missing keys and I just needed to add them according to the list.

@AndreaCorbellini It depends on what is deleted and needs to be reconfigured. It's an option to delete all public keys of vendors, I would like to keep my own private and public keys. Such an answer would be even more great if it shows a way on how to list the currently imported keys; as I have a few PPAs I want to keep on using.

@JacobVlijm I don't mind to "waste" the 50 points; I got two upvotes due to the bounty and I I think it would be unfair to Gsxr1k who provided a seemingly valid answer (haven't tested yet). Also, the bounty made us realize that this was a duplicate to begin with, so worth it.

When using it from command line it works pretty well, yet when assigning shortcuts there is still some glitchy behaviour. I have mapped the indexes the super+1, super+2, super+3; yet it jumps not consistently, and repeating the shortcut toggles the movement between to screens. Have not yet discovered a pattern

Yes, it solves it, only difference is that the monitors are now 0-indexed instead of starting by 1.
