I don't know of other tools apart from iTunes, which does not support Linux. We wait for someone else that knows better than me :)

The problem is not on the Ubuntu side, but on the device side. Unfortunately for you, it is really uncompatible with other operating systems than the one decided by Apple and if Apple decide that Ubuntu is not compatible with its programs, than there is nothing that we can do.

Is your device bricked now? If so, do you have a backup stored somewhere where you can get your data from? If not, probably the unique valid option is to follow the official guide for recovery, on a system that Apple supports (and that is not Ubuntu, since they do not support Linux OSs).

I am now suer that the problem is user-wide (the Guest session is not affected), but still it does not help me. So far I canceled a couple of times the configurations files and folder in my home, removed and reset the shourtcuts, removed and reset the workspaces. I do not know what to do more :(

You have to remove the mercurial ppa and regress the packages to a version that tortoise supports (less than 2.9).

Where do you live and which is your ISP? It might be that it uses external services to provide 3G access. As an example, my gf lives in France and she has Free, who does something similar. She has to enable roaming to use the internet. Does the net work when you see the roaming notification?

MTP is the protocol used by Android, Ubuntu Phone and many other things to transfer files. It is an evolution of the old PTP. Indeed, OSX does not entirely support it (it is explained in that wikipedia page). I think it's better if you refer to Apple support for understanding how to completely support this protocol.

Does MTP work at all on a Mac? Please also ensure that the phone screen is unlocked when you connect and try to access it.
