@arnuschky: removing a dependence of a package without removing the package itself is impossible without leaving the package system in an inconsistent state. In my answer however I say that removing ubuntu-standard does not trash the system, as the OP fears, because ubuntu-standard is a metapackage.

@BennyNeugebauer: scp is used to copy over a network (through ssh) and only encrypts the communication channel, not the files on the destination filesystem.

@matt: no, the information about the manual/automatic state of the packages is maintained somewhere in apt files. Also, in one of the answer to the question of which this is supposed to be a duplicate (see at top of page) is indicated apt-clone as a better solution to the whole problem we are facing: askubuntu.com/questions/9135/…

@matt because all packages installed with the third command result as manually installed, even if they were automatically installed in the original machine. The command apt-mark could be of help here.

@DylanValade: -a already implies --preserve=all, that is wider than -p = --preserve=mode,ownership,timestamps.

yes, I can, with pepper flash installed. Try to sudo apt-get remove pepperflashplugin-nonfree, then reinstall it with sudo apt-get install pepperflashplugin-nonfree

The package pepflashplugin-installer does not exist, its name is pepperflashplugin-nonfree. Also, the file /usr/lib/pepflashplugin-installer/pepflashplayer.sh does not exist. What version of Ubuntu are you using?
