@FranciscoLedesma, please add the tenth line of /etc/apt/sources.list (it's the output of head -n 10 /etc/apt/sources.list | tail -n 1) to your question.

Kill `mysqld_safe` as well in case it's frozen or duplicated.

@SledgeHammer, tables do not crash. After all, tables are not programs. Instead, tables are marked as 'crashed' when MySQL starts a potentially-damaging operation on them and then unmarked when MySQL finishes the operation. That way, if MySQL dies before the operation completes, the tables will stay marked so that damage from an incomplete operation can be checked for and fixed. As you can see in the log, Database was not shut down normally! and Starting crash recovery.

comment Where is the home directory
It's generally a bad idea to use /home/$USER, because you can set an account to have any directory, including one outside of /home or without the username in it at all, as a home directory. Use ~, ~user, or $HOME.

Does running sudo service mysql restart in a terminal restart MySQL?

It could be that line 790 is the last line in the file. What does wc -l filename display?

comment Error message: 'E:The package mono-runtime needs to be reinstalled, but I can't find an archive for it.'
You put mono-gac 2.10.8.1-1ubuntu2.3*.deb. That has a space in it. The actual filename has no space in it. This is why dpkg can't find the file. You should use mono-gac*.deb. The * will take care of the part you left out.

You'll want to do sudo chown -R user:user path to change the group as well.
