Adding this as a comment as I'm not too sure about this, but... I think you do need a full desktop environment as Gnome and other window managers draw on the screen through the x-server, and the gui apps are "encouraged" to draw on the screen through them. Unless you want to develop your own window manager - and this I doubt.

A python module is pretty much just a simple file. Why would that confuse apt (even if you place it in say /bin)? Apt only cares with package descriptors, and anything else is pretty much ignored by it. So as long as you don't overwrite anything you're good.

While I hadn't used Eclipse for Android dev (or more than 10 mins of java ... I'm more of a python person) it can sometimes be slow. When that happens I just delete all the trash that it creates in the ~/workspace/.metadata (as a matter of fact I delete the whole .metadata dir). It usually helps in my case.

Actually I think it could help if you posted the output of dpkg -l | grep linux-image. - I think I have an idea of what might be wrong. (But then again I had mistaken before...)

Hmmm... the fact that update-initramfs takes a long time and uses a lot of different kernels is because you seem to have more than one kernel currently installed. While this is not an error in and of itself its generally useless as you will end up only using one anyways. You can find out which ones you have by running dpkg -l | grep linux-image.
