I've just downloaded the tarball (i.e. .tar.gz format) for autodock and extracted the contents into the directory /home/fusion809/Downloads/i86Linux2 which now consists of two x-executable files autodock4 and autogrid4. My problem is I don't know what to do with them as I've tried running them by using the terminal to change directories into the folder I extracted and tried to it run the problem with the command: ./autodock4. I suspect that this might be a program I need to run from the terminal. Is this true?

Why would you need a tarball if autodock is in the repositories? and refer to autodock.scripps.edu/faqs-help/faq/… for an installation on Linux. –  Rinzwind Apr 29 at 9:22
