I know that gnome shell is supposed to 'replace' many open programs by just one program, multiple tabs, but this often fails either by user interaction or just the phase of the moon.

Examples: gedit (phase of the moon), file-roller (unsupported), nautilus (supported, but only in some apis), etc.

All things considered i find myself in urgent need of a close all button, like right clicking on the 'joined' slot on the bottom panel used to do in gnome 2, however the overview in gnome 3 doesn't have anything like this.
