I had installed Ubuntu using the WUBI installed. Till now, I have been rebooting and switching to Ubuntu (and back to Windows).

But it is too much of a hassle to shutdown Windows for a 2 hour job on Ubuntu, and then close applications again to switch back to Ubuntu.

I know I can use Vmware player for this purpose. Is there a way to link my existing Ubuntu WUBI installation to VMWare player Windows on so that I can use either?

This is very difficult. Even if you managed to wrangle disks into place, it would not work well since a virtual machine differs greatly in terms of hardware from a physical computer, leading to kernel module mayhem. – ObsessiveSSOℲ Sep 23 '12 at 0:08
@ObsessiveFOSS It should be possible to have all the kernel modules for all the virtual and real hardware installed, though, and for it to work. A live CD will work on a variety of hardware and it shouldn't be too difficult to set up a persistent, normally installed system with the necessary drivers (modules). – Eliah Kagan Oct 3 '12 at 5:47
