This MB has three video outputs (RGB, DVI and HDMI). Ubuntu detects both the RGB and DVI monitors properly, but doesn't show anything on the DVI. I can tell it is trying to display something, because the DVI monitor displays a "no signal" message when the system is in power-save mode and immediately goes black when I move the mouse.

My processor is a i3 540.

I have the BIOS set to IDG+PCE. I tried all the other options too (PCI wasn't a good idea, since I don't have a graphics card, but I tried it anyway).

So, what is it that I am missing?

You should only need to enable the display by the Displays application, you can find that by searching the Dash Home.

Both displays are enabled. In fact, when I start up a new app, it frequently doesn't show up because it got rendered on the DVI monitor's area. – Gabriel Aug 23 '12 at 15:26
Try enabling Mirror Display and see if it shows anything, also I assume you've tried swapping over the cables or trying different cables to rule out issues with the ports themselves. Recently we had a Sandy Bridge motherboard here stop detecting monitors on the DVI port completly. – Skid Aug 23 '12 at 15:30

I found out it's a hardware problem. If I just touch the RGB connector with the RGB cable from the other monitor, the image comes up. Maybe the ground pin on the DVI cable is bad.
