I have two questions...

Firstly, is the communication between my Ubuntu desktop and the Ubuntu One cloud encrypted?

Secondly, are the files, media etc. stored on my Ubuntu one account encrypted on the servers?

Regarding the communication with the cloud, yes, SSL is used, it's described at https://one.ubuntu.com/privacy/ .

About storage encryption, it is not specified on the privacy statement, I remember reading somewhere that it is not encrypted. Anyway you should be able use encfs or other file based encryption mechanism.

You may want to double-check this, but when you install Ubuntu, you have the option of encrypting your Home directory. If so, and the Ubuntu One directory is in your Home directory, then I assume your Ubuntu One directory is similarly encrypted.

That coupled with the SSL connections to and from the server makes it seem fairly safe.

In this case, it will be encrypted on the disk; it makes no difference to the transmission to Ubuntu One and the storage on the Ubuntu One servers. –  Jeremy Kerr Jun 1 '11 at 3:22
    
Even if you've encrypted your home directory, once you log in, it's opened up for the session -- it isn't transmitted as encrypted information unless you add the directory from a different user without the original user logged in. –  belacqua Aug 4 '12 at 16:54

I am currently using SecretSync to ecrypt data stored in Ubuntu One and DropBox.

SecretSync encrypts files locally on your PC and works with any sync platform (U1, Dropbox, Sugarsync etc etc)
