I tried to use system preferences, gconf-editor, Compiz Config Settings Manager, Setting from Ctrl+Alt+KP_0 to disabled or outer key combination, but nothing happened.

System Tools -> System Settings -> Keyboard -> Shortcuts -> Windows -> Minimize You can set with any shortcut you'd like.

Here it worked when I checked this on a clean install, also after a reboot ... – Jakob May 6 '12 at 22:11
